I%26#39;ll be arriving in Prague from Budapest at 1229pm on 28th Sept. I%26#39;m taking the Eurocity train.
Since it%26#39;s St. Wenceslas Day, is there any place where I can change my money into Czech crowns, other than using ATMS? Thank you.

why not use the atms?
try not to use the foreign exchange booths if you can they usually try to scam you or give you a poor rate,
check the forum on this and it is safe to use your atm.

St. Wenceslas Day and Czech Statehood Day are two different things - the latter is 28th October and the former is 28 September. Both are state holidays, but you probably wouldn%26#39;t notice that they were.
Exchange booths are probably the worst places of all to change money. Honestly - use an ATM. The advantages have been analysed in depth both on this forum and in forums across the world, and the answer is pretty much unanimous. The only time that exchange booths might be useful is if you want to change significant amounts of money. Otherwise they are generally a rip-off.

Does it mean that on St. Wenceslas Day, most shops will still be open? Will there be any festivity going on in town?

you can expect everything open in downtown as usual working day. There will be some exceptions like shoe shops but I don%26#39;t think so you are interested about this.
money exchange stalls will be open, they are open all the time
recommended ones to use are:
www.centralchange.cz (good rates in both ways, they have some stalls at Vaclavske sq., I am using this company for at least five years, both for changing money from CZK when going abroad or back to CZK)
www.exchange.cz (near staromestkse sq., next to KFC in Kaprova street)
the rest is usually rip off with poor rates, banks will be closed during holidays and they have poor rates anyway (in fact they have good rates but usually big transaction fees)

No point arguing about money changes - use ATMs.
