I%26#39;m posting this as updated instructions... I just did this last week and it worked out well.
The bus basically leaves every four hours from Prague and Cesky Krumlov (CK) starting at 7 am (11, 3, 7p), the trip takes 3 hr or so, the cost is 150 Czkr (about $7.50 usd) each way.

You can only buy one ticket at a time
Save the numbers of the reservation, you need it to get on the bus.
They were very helpful when I contacted them via email with questions.
Getting to the station...
In Prague, take the metro (yellow line) to Andel. If you are headed to Andel from the city direction, exit the station in the front of the train. When you get out, you will be in a bus depot area. Look for station #1 on a blue sign, there will be a little plaque there confirming the stop to CK via student agency bus. Typically, there will be many fellow tourists there and some locals (usu. going to Cesky Bud.).
Get off at the LAST stop in CK. The bus makes two stops in CK.
In CK, it%26#39;s fairly obvious how to get into town. Follow the sign to Centrum. If you walk the other direction and walk down the hill, you will end up in the same place too. There%26#39;s really only one main street in CK.
Misc.
They show a movie on the ride.
They serve coffee.
Four hours is just enough for a daytrip to CK (leave at 7a, return at 3p bus). Obviously, an extra three hours means more sightseeing.
There%26#39;s a cheap (83 czkr) czech restaurant in the town square. Food was decent (not spectacular). It%26#39;s a nice sample of Czech food. It%26#39;s right next to the Chinese restaurant.

whoops, forgot to mention that these are directions from the Na Knizeci stop in Prague, and the station in CK is CK aut nadr. (I think).

From your hotel it is easier to take the tram. It is a five minute walk to Husinecká tram stop. After one connection the tram stops two blocks from the Student Agency bus station.
Even your request from Holesovice train station to Orebitska 6, Prague 3 is just a tram ride with one connection to Husinecká tram stop.
The trams and subway (ABC) are extraordinarily efficient and easy to use. For the above trips you only need a 18CZK pass. Get money from the ATM at the Holesovice train station.
What is extremely frustrating is Google Maps is not supported for the Prague public transit and the Prague transit sites for transit directions just stink!
The Prague experts on this site should be all over who is responsible for maintaining the web site. It should be Where do you want to go? Here are the connections and stops. But from my experience the site does not work!
Bottom line - Somebody can give you the tram numbers and transfer stations. It is very easy!
Note: We just did the same exact thing you are asking questions about, Train station to hotel, hotel to bus station!

At Google maps you can find some stops but not all. Better maps are the Czech ones at www.mapy.cz - there are even the bus stops and both directions of the stops are signed there.
If you are searching connection in Prague, try idos.dpp.cz/idos/ConnForm.aspx?tt=pid%26amp;cl=E5 , you can click on a %26quot;Map%26quot; button and see the whole way on a map.

you can take some of the buses of another companies which are leaving from Florenc (that%26#39;s only 3 min by bus from your hotel). ... Now I see that GCEK told you about www.idos.cz in another thread, so I would be only repeating what he already wrote.

I think there was a toilet on the bus, but don%26#39;t know for sure.

Our hotel in Prague is a bit out of the city center--Guest House Lida. The closest metro stop to the B%26amp;B is PRAZSKEHO POVSTANI. Can anyone tell me which Student Agency stop would be closest to there?

Student agency bus departs mainly from Na Knizeci, i.e. near Metro Andel - hence that would be your nearest departure point. Metro to IP Pavlova and tram 10.(about 25 minutes)
If they still go from Florenc, which I don%26#39;t know, then that would be on the direct metro line from Prazskeho Povstani.
