We end a tour in Zagreb and thought to extend our trip on our own to visit Prague for a few days while going through Vienna. Any suggestions as to how to travel either by rail or should we use an auto from Zagreb to Prague via Vienna. Also any other suggested stops close to this route?

There is one very good sleeping train from Zagreb to Prague directly.

It is best to get the sleeper train, leaving at 21:10, arriving at 11:41 the next day - buy the ticket in Zagreb as it is not available on-line, but there will be no shortage of places on this train. I have no idea how much it would cost for a sleeper - I am guessing at about €90 each if you went directly to Prague.
However, you want to stop off in Vienna, so from Zagreb to Vienna it costs from €29 (again buy in Zagreb - maybe a day or two before travel to get the best price, but tickets will also be available on the day, just maybe a bit more expensive - I don%26#39;t know how they do it in Croatia). There are a couple of direct trains on that route, one in the morning, one in the evening.
From Vienna to Prague it is also €29 if you buy the ticket in advance here oebb.at/pv/… - but you will be limited to the train that you buy the ticket for. There are several daily trains taking from 4 to 4.5 hours.
Do NOT use Rail Europe as whatever the price is, be sure that it will cost three times as much with them.
I would also avoid driving as it is a long way and would be very expensive, not least because you would pay an enormous drop-off fee for leaving the car in Prague (or Vienna) amounting to several hundred Euros - it%26#39;s just not worth it.
